I'm curious as to why it's advised to only let the coffee brew for 45 - 55 secs in the upper globe? Draw down to the bottom pot is usually less than a minute. Other immersion techniques let the coffee brew for roughly 3 minutes.
What's the science behind this relatively short brew time?

Times vary, of course--I let the coffee brew for two minutes in the upper globe on my Yama 8 before removing it from the heat--but the short time is due to the agitation of the brew speeding the extraction. You'll see similarly short brew times with the Aeropress, Clover, and Bunn Trifecta, all featuring controlled agitation in their brew methods.
The key is to control the agitation so that you get consistent results.

It depends on the grinding corseness. You can try grinding to french press level and let it for 3+minute. It give a different flavor profile. I prefer extra fine and short brew for my taste.
The great thing with it is it's completly manual so you can do whatever you want. I even once tried half corse grind for 2 min and add at the end fine grind for 1 more minute. From what I remember was a bit bland and feel super caffeinated maybe because there was not enough coffee at the right time anyway not very memorable so haven't redone it since.
*I find that some grinder make a lot of dust when grinding corser no idea why, which can lead to clugging if your using a glass filter or such.
Absolutely true. If your glass-rod siphon is stalling due to fines, grind finer! Mine never stalls, usually with a drawdown of 30s or less, and I grind pretty fine.

It's an interesting observation, and I'm sure some of the more scientifically informed people on here will essay the reason. I grind the same as for drip, and like you have never had a drawdown stall using either glass rods or bodum plastic filters, which some folk reckon are prone to clogging.
Perhaps a mixture of big bits and very little bits poses more of a barrier than a consistent mix of all small bits.

Doesn't the technique that calls for 0-45s in the upper bowl (often) have the grounds in the upper bowl during the push up phase, while the 3 minute hold technique adds the grounds once the water has risen? So you get the rise time plus hold time in the first case.

I just got a siphon brewer and the cloth filter seems to pop up and out of place when the water flows from the bottom to top chamber. Is there a way to prevent that? Does it help to add the coffee on top of the filter before heating the water?

You have to secure the filter in place. It should have a chain that suspends from it which you secure to the bottom end of the throat on the upper dome.
