Why doesn't the plunger go all the way to the bottom (falls short about 1.25 inches), and does it matter? If the plunger isn't really pressing the grounds am I getting all the coffee flavor that I desire.

The filters only purpose is to filter the grounds out of the suspended coffee. Although they are called press pots, the grounds do not get or need pressed. They are called press pots because to filter the coffee you press the plunger screen down through the coffee.
