I had a similar problem with a persistent smell from a thermos. A scrubbing with a hot baking soda solution worked sometimes, but not always. I've found that a little unscented Oxyclean detergent in hot water does a good job of deodorizing the thermos and the associated plastic parts. I soak everything for an hour or so, give it a scrubbing, rinse well and I don't have any off smells (or tastes) to worry about.
