I know this rule of thumb is to protect your burrs from getting jammed with beans. But if I have emptied a grinder (Vario in my case) to change beans out and clean it, can I run it empty down to my previous setting before refilling it? Now that I'm doing the right thing and buying fresh roasted beans, I don't like throwing out the grounds that it takes to go from coarse to espresso. I also know it will need to be dialed in again, but this would at least get me to a better starting point.

If there are no beans in the grinder, yes it is fine to tighten without the motor running. As you said, the reason to run the motor is not to jam beans between the burrs and thus overload the motor when it does start. No beans, no problem.
