I emailed Baratza tech support about changing grinder settings while briefly hitting the pulse button (on an empty grinder) and they said it should be fine since it's only for a few seconds.

More knowledgeable people than me may have more info but I believe the software uses an offset so that it measures the boiler temp then essentially estimates the grouphead temp. I believe this offset is actually adjustable.
What I would do is not worry too much about the number and go by taste. I usually use 200, but, for example if a coffee is pulling too sour, I might go up on the temp.
Also, I don't always pulse if I'm doing a small micro adjustment. I also don't pulse going from finer to coarser as I believe there's no issue going that way.
