I'm not sure about the Union square area.. But, you could check out Blue Bottle Coffee. Sounds like it should be a great espresso, but I can't personally say I've made it up to check it out. (I tried but always get up too late).
You could check out Blue Bottle out in various locations in the North Bay: (Quoting from the Blue Bottle website:)
Find our Espresso Cart, talk, taste and buy.
Tuesdays 2pm-7pm Berkeley Farmers market. Espresso and beans.
Saturdays 10am-3pm Berkeley Farmers market. Drip coffee and beans.
Should be easy enough to hit the ferry building from Union Square using mass transit.
Check Here for transportation info. You can take the Bart to Berkeley too, but I don't know exactly where the farmers market is.
If you are mobile and feel like taking a trip down to the south bay, check out Barefoot Coffee Roasters in Santa Clara. It's about 50 miles south of you. Or try Global Blends, which is on Castro in Mt View Not quite as far as Santa Clara. Click here for hours and address and such.

Hopefully I won't offend people, but...
Cafe Macondo - The Mission -- cool beatnick communist artsy place. terrible coffee. Caffe Strada - Berkeley -- tons of college students, smelly hippies. terrible coffee. Caffe Trieste - North Beach -- tourists and the odd mix of locals going for the experience. "drinkable" milk drinks. Dolores Park Cafe - The Mission -- Gorgeous location. horrid coffee. Farley's Coffeehouse - Potrero Hill -- hipster "back to Vermont" space. barely drinkable coffee. Flying Goat Coffee - Healdsburg -- good coffee but hardly convenient. Java Beach Cafe - Ocean Beach -- surfers, hipsters, vibe... basically undrinkable coffee. Peet's Coffee & Tea - Berkeley -- coasting on their reputation which is no longer deserved. and how are they different from Starbucks (now)?

We will be in the Union Square area July 28 - Aug. 2... any suggestions for great coffee would be appreciated.
There is a Torrefazione Italia not far from there in the financial district where I've had good espresso. I think there's a Peet's right there too. There's several cafes in North Beach, though the only place I've had a decent shot was at Cafe Roma, and I think others have had bad experience there. -Sam

Emporio Rulli is literally on Union Square Plaza. It's a new location for them (other is in Larkspur). The look reminds me of cafes in Florence. I recently went to their original (Larkspur) location and found the espresso to be a bit overextracted. However, my capuccino was very good and even had good microfoam milk with a heart! I must admit that the real reason I go there is for the pastries--they are absolutely incredible.
